You don't conquer any territory by doing them, but the rewards can be pretty sweet. Keep an eye out if Monsters show up, because they can drop broken weapons. These can be repaired and are often way better than what you'd get from regular enemies or the junk the Armorer sells back at Base Camp. You usually only have a few turns to get to an Extra Quest, and each battle you fight ticks down the timer. So, if you want those goodies, you'll need to plan your route and head straight for them.

You might see some story cutscenes after clearing a Side Quest, but they're mostly just flavor to update you on what's happening in the story and don't really change how the chapter plays out.
