In the secret lab, inspect the files on the whiteboard to find 'The End (5/8) - Robot Puppets'.

Interact with the large life support device and then the computer. Read all files on the PC desktop, paying attention to the diagram on the far right.

Head to the far left of the lab and interact with the chain console control panel.

Solve the lamp puzzle by adjusting the height of the coloured lamps to match the diagram from the computer. The solution is: press the purple/orange button twice, the yellow/green button once, and the blue button twice. The order does not matter.

Descend the stairs that appear. In the next room, examine the diary to the right of the doorway.

Continue left and inspect the Beta Type Consciousness Transmission Device to find 'The End (6/8) - The Research Information of Consciousness Transmission Device'.

Speak with Charles. Head to the far right of the room and grab the Crowbar.

Return to Charles and use the Crowbar on the holding cell door. This will unlock the 'The Story of Rescuing the White Mustache' Trophy/Achievement.

After a scene, you will be presented with two choices. The first choice has no impact, but the second choice determines which Achievement you unlock.

To unlock 'The Liberation' Trophy/Achievement and 'The End (7/8) - The History Between Edward and Luna' File: Choose to "Turn off the equipment".

To unlock 'The Benevolence' Trophy/Achievement: Choose to "Leave the equipment on". Note that this choice prevents you from unlocking the aforementioned File.

You can reload an earlier save file to unlock both Achievements in separate playthroughs.

Finally, head back down to the secret room to trigger 'The Final Confrontation'.

Tips

Remember that the two choices in 'Decision Time' are mutually exclusive for a single playthrough. Save beforehand if you wish to unlock both Achievements.
Pay close attention to the diagram on the computer in the first lab; it's crucial for solving the lamp puzzle.
The crowbar is located at the far right of the room where Charles is held.
