Walkthrough
- 1When you gain control of Sonic, go to the cave near the train station (the one that was formed by an explosion) and proceed through to the Emerald Shrine.
- 2Go to the back of the Shrine to find Eggman and Knuckles on the ground.
- 3Listen to Knuckles explain that Chaos is still alive and possesses six of the seven Chaos Emeralds.
- 4Eggman departs in his vehicle, mentioning Chaos.
- 5Knuckles and Sonic discuss the importance of preventing Chaos from obtaining the seventh emerald.
- 6A ball of light transports Sonic to the enflamed Shrine.
- 7In the Shrine, Tikal is attempting to stop her father from attacking it. He states his need for the emerald for the people and sends his guards, who knock over Tikal and some Chao.
- 8Chaos appears before the Master Emerald and begins to glow.
- 9Run forward to Tikal, who is lying on the ground.
- 10Follow Tikal as she runs to the Master Emerald and begins reciting information about it, causing it to glow.
- 11Tails wakes Sonic up and informs him that Knuckles has already left to find Chaos and that they need to find the Tornado 2 for the last Chaos Emerald.
- 12Return to the lake and board the mine car.
- 13As Sonic and Tails reach the plane, Eggman beams up the last Chaos Emerald.
- 14A cinema plays showing Chaos destroying Station Square.
- 15Sonic arrives at Station Square and observes Chaos's power.
- 16Eggman appears in the Egg Carrier 2 and attempts to attack Chaos but is shot down.
- 17A ball of light appears, transforming into Tikal, who explains she sealed Chaos in the Master Emerald after his last rampage and that he must be sealed again.
- 18Tails, Knuckles, and Amy arrive with all the Chaos Emeralds.
- 19Tikal explains that Chaos only used the negative power of the emeralds and that Sonic can use the positive energy to transform into Super Sonic.
- 20Sonic transforms into Super Sonic to fight Chaos.

- Gain maximum speed and ram into Perfect Chaos's base. The aura surrounding Sonic will turn blue when you are going fast enough to deal damage.
- After three hits, Perfect Chaos becomes more powerful.
- You start with fifty rings, and one ring is lost every second. Collecting rings grants an additional second. Without collecting rings, you have fifty seconds to defeat the boss.
