In the Hyrule Castle - West Armory, defeat two Dinolfos to unseal the doors. Proceed through the southern door.

In the Hyrule Castle - Battlement, run southwest. A Dragon Knight will ambush you; defeat it. Find a Small Key in a chest in the southwest tower. Run to the opposite end of the battlement, defeat the Dragon Knight, and collect the Big Key from the chest. Climb to the south-center of the battlement and go through the locked door.

In the Hyrule Castle - Broken Hallway, use Wolf Link's Senses to detect and defeat Undead Rats. Follow the path indicated by ghosts. After jumping shattered steps, defeat two Lizalfos to open a stairwell. Use Clawshots on the next series of broken steps, using torches as anchors. Defeat two more Lizalfos at the top to open another stairwell. Use the Spinner to climb the Spinner Tracks, jumping between them to avoid Spikes. At the top, defeat a Dark Nut and proceed through the Boss Door.

In Hyrule Castle - Ganon's Tower, climb to the top of the stairs and enter the chapel for a series of boss fights.

Puppet Zelda hovers and uses three attacks: a sword dive-bomb (blockable with shield), summoning a giant golden triangle on the ground, and flinging a ball of gold light.
To damage Puppet Zelda, strike the ball of gold light she flings with your Sword to reflect it back. She will reflect it back at you. Hit it again to send it back to her. Repeat until one of you misses.
Strike Puppet Zelda with the golden ball three times to defeat her.

Strategy:

The sword dive-bomb can be blocked with your shield, but it will cause you to lose Z-Target.
The golden triangle attack damages you if you stand within its area of effect.
Reflecting the ball of light is the primary way to damage Puppet Zelda. The closer you are when you reflect it, the faster it travels, allowing for quicker defeats but requiring more precision.

Ganon runs around the room, smashing pillars, and disappears through a portal. Position yourself with your back to the nearest wall. Use the Hero's Bow to aim for portals that appear close together (indicated by a pulsing noise). Ganon will emerge from the portal that flashes blue. Nail him on the forehead with an arrow to stun him, then attack the scar on his belly.
Ganon appears from a portal in the sky and attempts to land on you. Roll or Dash to avoid his shadow. Wait for him to rampage around the room again, then hit his forehead with another arrow.
When Ganon starts disappearing through portals to attack, switch to Wolf Link. Position yourself at a distance from the portals. When Ganon emerges, Z-Target him and press the action button just before he hits you. Midna will grab him; toss him to the side and Jump Attack his scar.
When Ganon is near death, he will appear from a portal and charge without warning. Quickly use the same method as in phase 3 to attack his scar.

Strategy:

In phase 1, aim for his forehead with arrows to stun him before attacking his belly scar.
In phase 2, watch for his shadow and dodge his aerial attack.
In phase 3 and 4, use Midna's grab ability to toss Ganon and then attack his scar. Be quick when he charges without warning.
