The story of Mega Man Star Force Legacy Collection unfolds in the year 22XX, a time of incredibly advanced technology. One key piece of this technology is called a Wizard, which functions as an artificial EM (Electromagnetic) being, performing tasks similar to the navis from the Battle Network series. This technological leap has unfortunately led to an increase in crime and virus levels.

A new phenomenon called "Noise" has been discovered, which is released by EM waves, much like carbon dioxide is released by burning fossil fuels. A massive meteor composed of Noise is on a collision course with Earth, seemingly aimed at Electopia, and the heroes must prevent this disaster.
